I think without a doubt you got scammed, is your car even a manual? Is there a clutch that i dont know about specific to brake jobs? a new axle? Where is that confirmed on the paper? if we're talking a cv axle i doubt this can be free.
A 600 dollar brake job, and they only replaced the front brakes, and they turned rotors.

The nonsense at the end that you didnt get charged for, assuming they did the work, they def factored in that work into your price point. The guys who camp outside of auto zone all day can easily change your brake pads for probably a 6th of that price point. IDK why you go to the stealership to waste money, how about trying to learn a little bit about your car before you trust these "professionals" who are qualified and certified to rip you off and charge you the highest price point under the guise of being more qualified than your average mechanic.
